Abstract : A workflow that combined metagenomic sequencing with flow cytometry was developed. The absolute abundance of pathogens was accurately estimated in mock communities and real samples. Metagenome‐assembled genomes binned from metagenomic data set is robust in phylogenetic analysis and virulence profiling.
